Here are some tips:
1. Always use hardware mode, software mode is mostly there for debugging and to give you a second option as a workaround in case there is some error in the emulation.
2. Try all three api's available, each game will preform differently depending on the api you use; some work better in dx9 others in OpenGL and sometimes dx11 will be better than both those. For example, for me DQVIII works well in OpenGL but sucks ass in dx11 while Sly Cooper 2 barely runs in dx11 or OpenGL but I get a 50% increase in dx9.
3. Remember to enable multi-threading (pic related), at this point it is really stable and gives a sizable performance increase.
4. Use the latest stable release, 1.4 came out a couple months ago and it works like dream.
5. If you are having performance issues disable everything that you don't need for the game to run and try re-enabling features one at a time, some game swill just do weird shit for no reason; had an issue once where I enabled 2x AA and got a 80% frame-rate drop in just one game but worked fine in a dozen others, made no sense at all.
